Mutants exist. It's been a year and a half since the reveal, but public opinion remains overwhelmingly hostile. The only significant change has been the result of the Mutant Flu epidemic which has left the majority of the mutant population depowered since February 2012.
Mutant/human coexistence has always been the goal for the mutants of the Xavier Institute. Not all mutants are on the same page. A proposed solution has been the resurfaced Atlantis by Magneto and Mystique, but with the master of magnetism among the depowered, all plans for the rebuilding has been put on hold. Instead Mystique has taken advantage of her immune status to impersonate Charles Xavier and take control of the X-Men.
More unexpected than even Atlantis was HYDRA's scheme with the new year of 2012 which transported several mutants to alternate dimensions. Although everyone returned safely, refugees from post-war IE-2040 shortly cross over into IE, bringing with them an epidemic - a flu that renders all but a few mutants powerless upon contracting it - that quickly spreads worldwide. Mutant supremacists from IE-2050 arrive just in time to witness the consequences of this sickness, and set about attempting to "cure" it by any means necessary.
